I am following the instructions on creating a header/footer for Product cart.  I notice the instructions say to replace the <head> information.  The <head> information I have in my template page contains java function codes for the top menu.  Does this mean I won't be able to have this function supported in the ProductCart store?

Your <head> section may contain all the stuff necessary for PC support, as well as any references needed for your site.  So yes, your java (or javascript?) stuff may certainly be there.

Thanks.  Do I just leave it in and add the PC info after it that is required?

It would be easier to deal with specific examples than generalities.  Have a link we can look at? 
 
Basically, if it is valid code that can appear in the HEAD section, putting it above or below - if that is your point - should be just fine.
