I have two sites that offer pickup and delivery. Is it possible to send one confirmation email if someone has chosen picking up ie. has our pickup address, business house etc. and a different email for those getting posted?

Sure, so long as you are comfortable with custom programming. A competent developer familiar with PC can handle this.
