Shipping - Percentage of Order

   So I'm having a little issue with my shipping charge calculations. 99% of the orders that I get have products that receive quantity discounts by  category. My customers should be charged 10% of the order total. The issue is that the total the Product Cart is using the normal price, not the discounted price. Anyone have any thoughts on what I need to charge in the code?
