Does anyone know whether you can add 1 product to more than 1 field within the same category?

Let's say that I sell train cars and I want to add fields (or "properties" as the wiki states) to a category. The fields I add are "lights and sounds", "value pack", and "engine id." Some trains fall into more than 1 field (the train might be a value pack AND have lights and sounds), but I can't add the train to more than 1 field. Product cart will only allow me to add each train to 1 field. If I try to add the train to a second field, it replaces the first field value instead of adding a second one.

Is this really the case, or is there something I can change somewhere?

Are you talking about the custom search fields? I think you mean search fields. You can skip the category search fields and go directly to the product editor and add custom search fields to each product such as "Lights and Sounds" " Engin ID". You will have to create the values to each search field and select the value that is unique to the product.
Then the widget will drill from the category all the available search fields. As the customer drills down through categories the results will become more specific to the available products within the category.

FYI a good example of this is with newegg.com (not a product cart store). As you select a product category it will display filtering options on the left and as you refine your search it will narrow down the products which meet your criteria.

Yes, I understand how the drill down navigation works. My question had to do with the custom fields. It appears they are mutually exclusive for products. Although this is the case for MOST products, it is not the case for ALL products. I wanted to know if there was a way to change this.

I have set up a custom field called "Special Feature" and within this custom field have created the following values: "battery operated", "value pack", "lights and sounds", etc. I cannot have a product that has both the "value pack" value AND the "lights and sounds" value within the "Special Feature" custom field. Although MOST of the time this is NOT a problem, there are some products that fall into more than one value for the custom field. Is there a way to change this?

Custom Search Fields AND drill-down navigation are part of the same feature. Drill-down navigation is a storefront feature that relies on Custom Search Fields. A Custom Search Field is intended to be a unique product property (e.g. Wine Type: Chardonnay) and it does not support multiple values.

What you would probably need to do is have a custom field for each of 'value pack', 'lights and sound' and just have Yes/No as the values. That would allow a user to drill down through those features
