I have two questions:
Current store 4.1a - upgraded from 3.5

1 - is there a way to allow customers to redeem more than one gift certificate upon check out?

2 - how do I track what the gift certificate is used for. Looking up the invoice the gift certificate was redeemed against.

(1) Yes, this was added in ProductCart v4. See: http://wiki.earlyimpact.com/updates/v4#storefront - http://wiki.earlyimpact.com/updates/v4#storefront
(2) Yes, under "Managed Gift Certificates > View Purchased Gift Certificates"
