Hi, I was wondering if there was any way to get the google base export to use the SKU for the MPN as we use the MPN for all our SKU's.

You should use Custom Search Fields, as described here:

Yeah, I did see that as an option, I was just hoping to not have to add a custom field for MPN when I already had the MPN as SKU
